Solution: wait for Godot 4.1.3 to release with the fix - godotengine/godot#79201
For now: do not touch Live2DMelba node in live_2d_melba scene. If you did and you have thousands of errors in the debugger, restart Godot.

The nature of occurring memory leaks is still unknown.
