Troubleshooting Mode may not always be accurate because of rewrite rules #324

When in Troubleshooting Mode, all plugins are disabled for your user, but they may already have done their damage.

Permalinks are a vital part to how many things function, for example how plugins catch page visits.

This became obvious with a WooCommerce category page, where a plugin had modified the rewrite rules and made products no longer appear.

Introducing a few new filters here to regenerate rewrite rules for your user in a separate split off database entry sounds like a good plan, and regenerating them on plugin enabling/disabling in this mode only for you. We of course want to maintain our efforts in not affecting regular site visitors, but this will greatly enhance the troubleshooting endeavors.

Removed milestone for now, this is quite complex and needs some tinkering and thinking to not really mess things up I suspect :)
