I was expecting that installing pre-git in my submodule would work without issue, but it doesn't seem to: I can still execute a commit without any of my configured scripts running.

Are there additional steps that need to be taken when using in a submodule? Are those documented anywhere?

I never used pre git in submodules, not sure how the hooks there apply. I recommend you to investigate this and do pull request either with code or doc changes, please
