It's unclear relative to what location should be file - to working dir, to input or to output file? Absolute paths provide consistent and unambiguous behaviour, much useful for debug (minified file may be placed anywhere). Don't see the reason to change it.
Btw, CSSO itself uses the filename passed to minify() method via filename option. You can pass any value you're preferred. csso-cli have some internal behaviour to choose the file name for source map. So issue is related to csso-cli not to CSSO.
It's seems source map is including full paths rather than relative files
