instead of the documentation I will run 'latexmk -pdf' instead of pdflatex which is working since subprocess will run not a shell with the command inside but the command itself and 'latexmk -pdf' is obviously not a filename ... Can you change the calling process that any command with paramter can be executed? For the moment I can change the run_times parameter and do not clean the aux files to mimik at least the usual behaviour ... otherwise no references are written correctly ...
