A quick update, the latest commits on any-prefix branch allow for this with a bit of set-up. See https://github.com/lierdakil/pandoc-crossref/tree/any-prefix/test/m2m/numbering-parts for an example. Not released in any capacity at the time of writing, but if you want to try it out, find an automated build for commit ec33f99 (or later) on any-prefix branch (see README for more details). Fair warning though, LaTeX output on any-prefix branch is broken currently, and it might be a while 'till I fix it.
Is there a way to number parts in HTML via pandoc-crossref? LaTeX handles this properly for PDFs.
