With LSIF 0.4.0 support has been added to incrementally update large workspace by only update the changed projects. However that resulted in lost reference in cases where a reference cascades into another project. A typically case for this is references in the light of polymorphic assignments in OO languages.

Pushed to master. New 0.5.0 version of LSIF published.
