As we have observed several times e.g. JuliaLang/julia#1, julias eigs is broken for a large class of generalized eigenvalue problems. As pointed out here https://github.com/JuliaLang/julia/issues/ 24668 this seems to be restricted to indefinite B-matrices, without a clear solution in sight. Our current workaround with MATLAB is not so nice for many reasons. We should try to come up with better work-arounds.
