Follow up to nextstrain/ingest#43
Blocked on new release of Augur and nextstrain/pathogen-repo-guide#49

The creating-an-ingest-workflow docs should be updated to point to the new augur curate commands instead of the vendored ingest scripts. The entire paragraph on vendored scripts can be dropped.
