  1. create virtual disk image
  2. put it to the owncloud folder
  3. open image and add folder into it
  4. owncloud will upload full image to server

it should upload only changes

What you want is not just chunked uploading, but the use of delta encoding, like rsync does. Chunking falls short when data is added somewhere in the middle of the file, rather than having bytes replaced.
