QMK flips halves

When I build the firmware with QMK the board halves are flipped. Left hand is right and vice versa. Oddly the OLED displays are on their expected halves when this is happening. If I plug in the right half as the main unit instead of the left, the board actually functions properly (and the right hand has the "main" OLED screen).

I have tried building all three keymaps on your qmk_firmware fork (default, default_jellytitan, and via) and they all have this mirrored problem.

Is this something wrong with my qmk environment or something? Or is this expected, and perhaps even related to why here in your repo you have different UF2 files for each hand, while QMK only outputs a single UF2 file?
