Because of the refactoring, the notebooks in jupyter_notebooks did not work. This PR fixes this issue.
Additionally, we have introduced a noxfile.py, which simplifies local testing and the process of building documentation.
Furthermore, I want to include in this PR an update to the documentation so it is up to date with the refactorings.
