Terraform tries to apply changes that already in the state file

I believe this issue relates to the #2376.

I have security group with two ingress rules with only CIDR blocks as source (e.g. no source security group). All this rules already in the state file. But every time I try to apply some changes one of the ingress rules appear in the planned changes and after apply errors that this rule already exists.
