This looks good - the only concern I have is if the brain_extraction_wf is really necessary if we have a precomputed mask. A better route may be to add a parameter to the coregistration_wf that adds T2w preprocessing (N4 / clipping), allowing us to skip the brain extraction's at times long runtime.
